The champions reached 239-7 in their second innings on the third day, with runs proving hard to come by in 91 fairly turgid overs, and they lead the MCC XI by 215 runs with only three wickets remaining.
MCC were looking to build a lead on Tuesday morning but fell foul of the spin bowling of teenager Karl Carver, who claimed three of their last four wickets after they resumed on 282-6.
Carver (4-106) bowled Surrey wicketkeeper Ben Foakes for 91 to end a 139-run partnership with Rikki Clarke, who reached 58 before being trapped in front by Tim Bresnan (4-58).
Jake Ball made only one before he was stumped by Andrew Hodd to give Carver a third wicket, and he wrapped up the innings by bowling Graham Onions for three, MCC's total of 299 only 24 ahead of Yorkshire's first innings
Yorkshire lost one wicket before reclaiming the lead, with England opener Adam Lyth falling leg before to James Tredwell as spin bowling continued to prove difficult to play.
First-innings centurion Gary Ballance made nine before being bowled by James Harris, but opener Lees was in fine form as he held Yorkshire's innings together.
Captain Andrew Gale (23) and Jack Leaning (13) fell before Lees' innings came to an end on 86, a second victim for Samit Patel (2-48). The 22-year-old's knock included seven fours and a six
Tredwell (3-70) secured his third wicket when Bresnan (six) was caught by Harris, and with Yorkshire on 147-6 a fairly small MCC victory target appeared likely.
But a fine seventh-wicket stand between Will Rhodes (41 not out) and Hodd (44) ensured their final-day chase would be a lot tougher, the partnership adding 80 before Ball struck to end Hodd's innings six overs before stumps.
